I found two different contexts where someone may search for help by saying thank you for your understanding.
The first situation might be in a business or work situation. For example, this could be a situation where an apology may be needed after a complaint was made, a deadline would not be met, or another customer service inconvenience occurred.
The other situation is when you want to thank someone for their understanding personally. For example, perhaps they listened to you during a difficult time, were accommodating, or you want to apologize for a personal situation.

Including patience in your thank message acknowledges that the recipient has had to wait for something. Perhaps there was a delay due to an unforeseen issue.

We Are Looking Into the Issue
Another way to say “thank you for your understanding” is to share that you are looking into the issue. Depending on what the matter is, extra work may be required to figure it out. You could also use “digging into” or “investigating” instead of “looking into.”
Sometimes a company might prefer to use “issue” instead of saying “problem,” as “issue” may have less of a negative feeling than “problem.” Your thank-you message can also be used as an acknowledgment of the issue.

Sometimes support may be given when working through a situation. Or, when you’ve made a mistake with an order, you may want to thank the company for helping you out.

Sometimes understanding can come in the form of listening. You may not be asking anyone to solve anything. However, you are grateful for a listening ear. This could be from a boss, coworker, friend, or family member.
